TRU’s website briefly had both MOTU vs. DC 2-packs available on their website. They might come back in stock, so here are the links for future reference:
Superman vs. He-Man
Luthor vs. Skeletor
Note that the site uses incorrect, older stock images–in the actual sets Skeletor comes with a yellow sword, and Luthor does not have his gun.

At this point, at least in 2010, the MOTUC vs. DCUC two-packs will be the only way to find MOTU at retail.
